My transmission started making a low grinding noise. It is the failed bearing. After doing some research I realized that the 6 speed does not have this reliability issue. So...we loved our 2004 matrix until we had to replace the tranny for about $3000. Before that happened, we bought a used 2003 matrix (we were under the impression from years of experience that Toyotas never die!), and just last week replaced that transmission for about $3400! I have a 2003 Matrix (automatic) and that has never happened to me, but at 163k miles, my SECOND transmission just gave out on me. Now, I am going to sell. Prior to the Matrix, I had a Paseo that went to 265k miles without these problems. I think older Toyotas are better than the newer ones.
Just had the bearings replaced along with a new clutch at 146,000 miles. The car has been regularly serviced with probably 90% or more commuter highway miles, and my wife is not an abusive driver. What year is your Matrix? I'm assuming it's a FWD since it's a 5 speed and therefore you don't have a transfer case. So unfortunately you've just joined the long list of victims of Toyota. After driving for a couple of weeks, we noticed that the front seat headrests are curved too outward. Unless you are the Hunchback of Notre Dame, you can't comfortable rest your shoulders and head at the same time. I am in the same boat with you on this one. I have a 2003 matrix 5spd. I have followed most of the electrical things that I think could be causing this. Everything checks out okay they (toyota dealership) say. I have been told until it generates a check engine light they cannot really help me. If you have found a solution to the problem let me know.
Answer according to AN is yes, a total of 540,000 Corollas and Matrixes from 2003-2004 model years, and 123,000 Vibes as well. If I still had my '03 I would gather up my VIN and give Toyota a call to make sure. As far as I know, my '07 is not included in the recall.

Call Toyota Canada first to file a complaint. THen call teh dealer you bought it from and they can help to get teh cost reduced under Good Will program. Being at 157K already could be a problem. Mine was only 82K and they covered 60%. If Toyota Canada trys to claim that they have had no other complaints, they're lying. I filed one in Oct.

My '03 Matrix manual transmission went at 104k (km) . All the tramission need to be replaced. This job cost 4300$ at a Toyota Dealer. A failed to change transmission fluid which Toyota Canada said meant the warranty is over. They offered $2000 as a Goodwill gesture. So I still have to pay 2300$. I also own a 2003 matrix xr, and as of today it also needs major transmission work. I replaced the gear oil @ 100,000 miles and it was as black as dirt. That seemed to calm the noise for a while and then it started to chirp, now it sits in the driveway and won't even go into gear. This will be the last toyota I ever buy.

From what I have read and from (painful) personal experience Here are the common transmission problems with the Matrix 2003-2006 XRS 6-speed manual clutch failures at around 50,000km 2003 5-speed manual - bearing failure at around 105,000km Like I posted earlier, My 2003 XR 5-speed failed at 108k km (about 68k miles) The output shaft bearing blew up killing some other parts in the tranny costing $2400 to fix. I have a 2003 Matrix and I just had the manual transmission replaced at 63,000 miles. I luckily bought a Toyota certified used vehicle and it comes with a 100,000 mile powertrain warranty. I did elect to change the clutch while it was out because it was only $300.00 to do it. I also bought a Toyota to have it last a long time and am dissapointed.

I have had an ongoing battle with Toyota Canada over my '03 Matrix after the manual transmission went at 108k (km) in Dec of 2005. As a result, if you want to lease one through TFS, you will have to go with a 2007 model. The capitalized cost for the car that you want is whatever you can negotiate.
