I think they are moving upmarket from where they were in 2006. The Zephyr and MKZ started out on the really low end but the '10 models have more standard equipment and have many improvements - along with higher prices. Lincoln has improved the MKZ quite a bit since Zephyr days. However, the MKZ drives like a Fusion Sport--without so much sport. Behind the wheel, it does not feel significantly diffferent from other reasonably equipped, non-luxury mid-sizers like the Fusion and Malibu. Overall, quite satisfied with the car, but two issues have been bugging me. a) MPG: On my first tankful I have only averaged 19.7 mpg per the readout on the dash. I currently own a 2006 Zephyr. I'm very pleased with the car (a sleeker body would be nice). The 2007 has my interest. The Avalon is much roomier, has more equipment (and options) for the price, gets better mileage, and will have better re-sale value. The Zephyr wasn't an afterthought. But the 2006 model was definitely a rush job based on the demise of the LS. That is evidenced by the 2007 MKZ which is how the car was planned all along. I'd get the MTZ. The Avalon is an awfully good vehicle, and has more toys than the Lincoln, but it is even more an old guys' car than the MTZ...and it is a bit bigger than I like.

If my particular dealer is typical, there is NO way that Lincoln will ever be the "Lexus" to Ford's "Toyota". My purchasing experience was 180 degrees from yours. My dealership was superb, both at initial time of purchase and during the 12,000 mile free service. I'd rate the dealer one of the best w/ whom I've dealt, and I've dealt w/ Honda, Volkswagon, and Volvo dealers.
Every brand has bad dealers, including Lincoln. But overall Lincoln ranks first in dealer satisfaction. Try another dealer next time. The fact that you bought an advertised special might have something to do with it (although it shouldn't). It definitely comes with a leather or vinyl zipped holder for the owner's manual and other documents. Sounds like they lost it (or gave it to someone else). Based on Lincoln's experience with the rain sensing wipers in the LS (it had them from 2000 until halfway in either the 2003 or 2004 model year) I wouldn't expect to see them back anytime soon. The reviews that I've heard say it's very, very good but not quite as good as the Levinson or the Acura TL. At least that was the scoop on THX-I, not sure if THX-II is better - I'm sure it's not worse.

The main problem with the Zephyr, as it is currently configured, is that it is only a differently trimmed Fusion. The Fusion is a good car, but Lincoln charges many thousands more for a Fusion/Milan with some upgraded interior trim.
