2007 Toyota Tundra Engine Noise

I am approaching 40,000 miles on the 5.7 liter engine. At start up it sounds like a diesel and has always done this. However, at full operating temprature it makes sounds like the valves are knocking or like low octane gas. I have run 93 octane gas and this does not help. Assuming Toyota has tuned the intake and exhaust to near perfection as they tend to, adding an aftermarket exhaust will cause a loss of backend pressure resulting in loss of torque on the low end. I have the exact same problem on my 2007 5.7 LT w/only 12k miles. I just shifted into 4 low to try to get up from my driveway onto my hill to get some firewood replenished and got the same blinking light on my 4 low indicator, the same grinding into park, etc...
